Wolverine is one of the most dangerous street-level combatants in Marvel, but Thor operates at a cosmic tier. This is a massive power gap that Logan's healing factor can't bridge.
Mjolnir can channel enough force to crack planets. Wolverine's adamantium skeleton is virtually indestructible, but the flesh around it isn't โ Thor's attacks would continuously destroy Logan's body while the healing factor races to keep up. Thor's lightning could potentially overheat the adamantium skeleton itself.
The healing factor keeps Logan alive, but 'alive' and 'winning' are different states. Thor could pin Wolverine under Mjolnir (Logan can't lift it, being generally unworthy) and walk away.
Thor is stronger by orders of magnitude, wields an enchanted weapon that channels divine force, and can attack from range with lightning. He could potentially immobilize Wolverine by placing Mjolnir on him. The power gap is simply too vast.
Wolverine's adamantium claws could theoretically cut through Mjolnir's handle (it's the only non-uru component) and his healing factor means Thor can never finish the job. Logan's centuries of combat experience and berserker rage make him dangerous against any opponent.
